I have noticed that about "via" as well, but it hasn't seemed to impact anything. But, more notably, I've noticed now that my email client (Fastmail) sometimes breaks apart threads. I *think* this only started happening since the setting was changed.

The pattern for this isn't entirely clear to me either (and it doesn't seem to correlate with whether "via" is present or not). It does seem to happen frequently with your messages, Geert, but that's not consistent either. It didn't happen with this one.

Here's an example of a recent message where a new thread started arbitrarily, and you can see that the server considers it a new thread too:

It's not a huge deal, but is something I noticed. I'll be embarrassed if this was something you were somehow doing on purpose, though.
