Thank you. I think the problem is that Debian's network setup hasn't been tested when there are more than one network interfaces auto-configured by DHCP. The WiFi router and my dnsmasq gateway are supposed to be independent systems, but Debian's default network manager setup seems to take the DHCP DNS configuration from the WiFi and ignore what it gets from the other interface (served by dnsmasq). I think I'll try posting it as a bug on Debian.
